Yeah, you could do it to where #6 plays #3 and #5 plays #4 and then #1 plays the lower seed of the winners there and #2 plays the higher seed. That would work too.
As for complications, nobody said that the best system would be easiest. If fans want a best of both worlds system, it's going to be confusing for some. The NCAA should just release the bracket and keep the internals internal. Fans seeing a bracket isn't complicated. As far as qualifying for the playoff, I think the set criteria I've established is LESS complicated than all the factors that go into determining who is #2 right now.
You have to have a changing number of games and teams if you want a system that best gives deserving teams their chance because the number of teams that can be considered deserving is going to be different every year.
I agree with your take on it that they wouldn't do it, but that's only because they will look for reasons to not do it, rather than look for reasons to say yes to doing it this way. But regardless of that, this is the ONLY playoff system I could support. If it's going to be a fixed team format, then I prefer the current two team playoff.
I don't see why the variable number of teams would be hell on the networks though because broadcasting games would be done just like they are in regular season with TBA for the first round games. Once the bracket is established, then the rest of it will be known weeks in advance, with the exception of where the home team will be. That is no different from NFL playoffs. They are capable of adjusting on the fly there, so I see no reason why they can't with this.
